I'm flying out of tj on volaris next month for a trip to mexico city - cuba, i don't think it can be too bad as long as i get there early and there aren't delays... i've flown in and out of smaller airports all over latin america without any serious problems and i don't see why tj would be any different

yes, get there early, you have to deal with immigration and that takes about 45 minutes...so you really need to give yourself a min of 2 hours even though it is technically a domestic flight...the line to check in is horrendously long and the flights are always full. even though you are flying out of TJ, unless you are a mexican citizen, you have to complete/get stamped the immigration form in TJ and pay a tax of something like $30...bring cash (dollars are fine) as they dont accept cards and I avoid foreign ATMs and associated fees. keep your stub of the immigration form, they will collect it on your return to TJ. dont throw it away, big hassle.
look up the crucero bus line, that is most convenient way to tj airport, you can catch it in oceanside or at the SD bus station. look up the schedule to find the route that arrives to the TJ airport giving you 2 hour window to check in, save yourself time and money with a straight shoot arrival. from oside the bus is like $14 one way so very cheap.

I have but that was in 07 (lol), hassle free but then Im Mexican, paid about 30 bucks for two boards, not a scratch

did interjet from TJ to huatulco - super easy. Paid some tourist fee at the TJ airport. Was pretty cheap. Friends said volaries is good. TJ airport is pretty easy to get through which is good and bad I guess. Less security than here in the states. Good times.
